I noticed when I went to enter horses into clinics today it either gave me a short list of horses I could enter or it wouldn't let me enter any horses.

I believe they have to be training in the type of clinic (ie for the dressage clinic, the horse has to be training in dressage).

I have a bunch of SD horses and it won't let me enter them or only gives me the option for 4 or 5 horses

Have you tried paying your riders? Since you can't actually see a horse unless they're available, I don't think the clinic page gives much indication if unpaid riders are preventing horses from being selected.
