Found a bug with "dark" varients of chestnut, I believe!
The guide says "Black Chestnut needs to be recessive for Agouti (aa) and Dark Chestnut needs to not be recessive from Agouti" but I've got a filly who is for sure homozygous recessive and she rolled dark! My understanding is she'd need an At or an A in there somewhere to be able to roll that way.

Just a heads up, depending on exactly when this code update went through, it might still be glitched! I get curious and check the newer horses to see if the genes working sometimes and found this foal born after your reply!

(on the bright side the black chestnut gene is working as intended as of its fix earlier in the year haha)
