Base Coats Bays Bay coats occur as such: The Extension (which is a recessiv gene) can contain any combination, as long as the Agouti gene (which is dominant over Extension) contains a dominant allele. Ex: AA, AAt, Aa, etc. Bay ~

Base Coats Brown Brown horse coats occur as such: When the horse contains any combination of its Extension gene, and the Agouti allele contains its At recessive in the dominant spot, i.g. Ata, AtAt, AtA+, etc.

Base Coats Chestnut "Red" Chesnut coat color occurs as such: When the horses Extension gene remains in its recessive state (ee) and the Agouti gene is allowed to take on any combination. The different Agouti combinations determine the type of chestnut the coat is. Note: Chestnut variations are in fact random as I have come to find out. But, I still think the genetics are cool beanz XD Chestnut ~ Agouti: At_ (underscore represents a "filling of the blank") 
Liver Chestnut ~ Agouti ~ aa or Aa 
Flaxen Chestnut ~ Agouti ~ Any above mentioned combinations Flaxen (This gene is not represented in the game) ~ Any combination as long as it has a dominant allele, i.g. Ff, FF, Etc. 
Flaxen Liver Chestnut ~ When a Liver Chestnut horse contains a dominant Flaxen gene. 
Dark Flaxen Liver Chestnut A random occurence to Liver Chestnut horses that also contains the Flaxen gene.

Base Coats White "Dominant White" A white horse can only occur if the horse carries a heterozygous dominant allele for the White gene: Ww If the horse carries homozygous dominant (WW), then it is considered lethal and the horse cannot survive.

Gene Modifiers Single Creme Dilute Single Creme Dilutes occur when a horse of any varying base coat (without modifiers) contain a heterozygous Creme gene (CcrC). Creme dilutes also carry their own variants dependign on Base Coat Variants! Smokey Black ~ A single Creme gene atop a Black base. 
Palomino ~ A single Creme gene atop a Chestnut coat. 
Chocolate Palomino ~ May occur due to a Liver or Dark Liver Chestnut coat. 
Pale Palomino May occur due to an underlying Flaxen gene. 
Buckskin ~ A single Creme gene atop a Bay coat. 
Brown Buckskin ~ Occurs due to a Brown base. 
Buttermilk Buckskin ~ May be occur due to a Light Bay coat.

Gene Modifiers Double Creme Dilute Double Creme Dilutes occur when a horse of any varying base coat (without modifiers) contain a homozygous Creme gene (CcrCcr).Double Creme Dilutes are also affected by the variation of the coat beneath. Perlino ~ A double Creme gene atop a Bay coat. 
Cremello ~ A double Creme gene atop a Chestnut coat. 
Apricot Apricot is strange. It is another Double Creme Dilution, however, it's dilute occurs when the Creme gene is only in its dominant recessive homozygous state. This works as such: CcrCcr is the absolute dominant allele for Creme. CC is recessive to Ccr, but dominant over cc. Apricot also only appears on a Chestnut base. 
Smokey Creme ~ A double Creme gene atop a Black coat.

Gene Modifiers Dun A Dun dilution affects all black and red pigmented coats. It may occur on any coat. Dun occurs when a horse contains any combination of a dominant Dun gene, i.g. Dd or DD There are three defining features of Dun: Zebra Stripes (striping on the legs), Dorsal Stripe, and a Shadow or Stripe along the withers. If a horse carried for Dun, it has a chance of any or all of these defining features. Mahogany Bay Dun ~ Occurs with a Mahogany Bay base. 
Light Bay Dun ~ Occurs on a Light Bay base. 
Blood Bay Dun ~ Occurs on a Blood Bay base. 
Red Dun ~ Occurs on a Chestnut Base. 
Flaxen Red Dun Occurs on a Chestnut base that carries a Flaxen gene. 
Grullo ~ Dun on top of a Black base. 
Brown Dun ~ Occurs on a Brown base.

Gene Modifiers Champagne Champagne occurs when a horse carries a dominant Champagne gene, i.g. Chch or ChCh. It occurs on all base coats. Classic Champagne ~ Classic Champagne occurs on a Black base. 
Gold Champagne ~ Occurs on a Chestnut base. 
Amber Champagne ~ Occurs on a Bay base. 
Sable Champagne ~ Occurs on a Brown base coat.
